What to say instead of "Does that make sense"
In writing it lands as condescending, implying the reader might not have followed, and it can read as insecure, as if you are unsure you explained it well. As a CTA it is weak: it invites a yes/no on comprehension rather than a decision or a next step, so even a 'yes makes sense' moves nothing forward. It also signals you may have over-explained in the first place.
